It should be the same way your circuits use the signal.

If the receivers look at one signal of the pair, generate eye patterns that
way.

If the receivers are differential, take one minus the second and then
generate the eye pattern.

(A real differential circuit may behave somewhere between the two due to
imperfect CMR, but it ought to be closer to the second.)
