With Logger 6.12c
It took me a while to set it up so if any information on this page will help you with setting up you TNC I will be very pleased.
1. Check with your current program data port settings and make a note of them.
If you are using PC-Pakratt select 'Dumb Term' before you exit program.
2. Open Logger
3. Press "Data" button
4. Press 'Config" button
Now you need to set up Data Port Config ( use notes you made earlier )
In my case :
Baud rate 9600
Com Port Com2
Flow Control Xon/Xoff
Data Bits 8 Bits
Echo Off
Stop Bits 1 Bit
Parity None
5. Press Tick in top right hand side corner.
Your communication bit with TNC should be OK.
6. Switch your TNC ON ( and if it was ON - OFF and ON ).

That is what should appear on you screen.
Also first three LED's ( CD, CTS, DSR ) should turn green.
If LED's turned green but no message appeard then check coulour of your text colour.
To do that press 'A' button in top rhs corner of Data window and make sure that coulour of your text is different to background colour.
7. Now all you can do is set your macro buttons.
